eyepieces may not correspond exactly to the focal plane displayed on monitors, and the area
displayed on monitors never includes entire field of view visible through eyepieces; hence the need
to often make small adjustments to Z and XY, respectively.
d. If you only want to image a portion of the area
displayed in Image window, click Crop button,
then manipulate the displayed crop box to the size
and orientation you desire; for example
Now if you click Single, only the area within the
crop box will be scanned.
Blue side of crop box indicates where the laser(s)
will begin scanning.
e. If the images in one or more channels appear noisier than you find
acceptable, noise can be reduced with scan averaging (each line
of image scanned more than once, then averaged). With Mode
selected, change Number from 1 to 2, 4, 8, or 16 times scan
averaging. You can check the effect of the selected scan
averaging by clicking Single.
Excessive noise resulting from low fluorescence intensity can also
be reduced by going to a slower (lower number) Scan Speed .
Graininess (pixelation) can be reduced by going to a higher Frame
Size.
